Pretty straight forward answer:
1. For downloaded books: mnt/sdcard/android/data/com.amazon.kindle/files
2. For purchased books but not yet downloaded: /data/data/com.amazon.kindle/files
3. If you have a book you'd like Kindle to accommodate, just put them in the Kindle folder. The app should be able to recognize it.
